Double check your BIOS settings against the LostCircuits BIOS Guide. BIOS settings can make a significant impact on performance.

Second, Ben is correct, NTFS can be a bit slower than FAT32 although by how much, I don't know. Unless you need NTFS' extra file security measures, you may be better off with FAT. But partition your drive up at least four ways, though. Large drive partitions degrade overall bdisk performance.

Finally, when you installed Win2k, was the ACPI option set to "enable" in the BIOS? If so, you may have several devices piled on one IRQ. You might try to troubleshoot this possibility in the control panel.
