Well, you'll need to repartition and reinstall the OSes if you do want a separate partition for installed apps. With the vast majority of software you'll have no problems installing the same app for each OS to the shared partition (using FAT 32 on all 3 partitions,XP,98 and shared). You'll just need to boot to each OS and install, so 2 installs for each app.

You can share the same partition for the swap file as well, you'll just need to rename it so both OSes use the same name for the file.
