ISA slots point one way, and when PCI slots were introduced, it pointed the other way -- made it possible for the space of a single slot to support either type of card if both ISA and PCI connectors were present.

"down" is relative; desktop cases, for example...and I have a mini-tower PII system that has the motherboard inverse-mounted, with the power supply down at the base. And you access the system from the right side, instead of the left.

Ultimately, blame Intel, they came up with the ATX layout specification
