Just select the folder you want to change, right click choose properties and choose customize tab.
I think I'll stay in the 20th Century, because I like the file hierarchy the way it is. You can't go wrong with a system that has been around for a couple hundred years. I see the only thing they need is an inventory list in each folder, so you can see a list of all the extra files and documents that get installed elsewhere. And also, what else uses those files. That way a user has an easier way of removing stuff that get's left behind after an uninstallation.
