You just need to let your system get accustomed to itself, and let windows "hardwire" all of it's software connections before the speed comes back. HalOfBorg can attest to this and his RAID upgrade. Also, what else is on your secondary chain (I'm assuming a CD drive of some kind), and do you have your swapfile set to this drive? Also, it might just be that your NTFS file system is slowing you down. It does offer security options that FAT32 doesn't which might slow it down.
