Go with the one that works best for your case.

I had a huge Alpha HS with the fans sucking (airflow going down towards motherboard) in conjunction with a blowhole on the side of the case bringing cool air in, directed down into the heatsink fans. I then have a fan sucking the air out the back of the case, as well as the powersupply. This proved to be 2-3 degrees (C) cooler than with the airflow reversed.

It also created less disharmonic fan noise in this configuration.
