C: & D: was already formatted & windows has pointers (shortcuts) to the D: drive.

But if I got you right this is the first time the Hard Drive has been used so after formatting C:
you have to format D: to use this partition also.

Even if C: & D: were already formatted formatting
C: will not touch the D: partition.

Only running fdisk to partition the HD again would
destroy the D: partition.
